実際にコンパイルしたわけではないので、
もし誤った情報を流していたら申し訳ないです…。

もしかしたら、configure が 古い autoconf で作られているので、
cygwin の検出に失敗しているのかもしれません。

なるべく新しい autoconf と automake をインストールしておいて、

$ rm configure aclocal.m4
$ ./buildconf
$ ./configure

でどうでしょうか？
